How to edit Magento navigation

Magento use some javascripts and some HTMLs in the navigation.

Here are some important locations of some important template files.
app/design/frontend/*/*/template/catalog/navigation/left.phtml
app/design/frontend/*/*/template/catalog/navigation/top.phtml

Top.phtml controls the navigation in the header area (including the drop down portions, which are controlled via javascript)
Left.phtml controls the left hand navigation, if you set your categories to be an anchor,  the left hand navigation will be used.

The file that pulls the categories (and has some functionality to create some of the HTML) is here:
app/code/core/Mage/Catalog/Block/Navigation.php

P.S: You must has at least one category to active the navigation bar. If not, you can not see the navigation bar in the site.

Where is the Javascript file located for the menu display ? I can edit above two files, but I can not edit some items in menu display. By the way, I’m using magento 1.5
